I don't know how you would do it in PhotoShop, but I know in GIMP, before you start animating and editing each layer (rotating it, etc.), go to Layers -> Transparency -> Threshold Alpha. I don't know if PS has anything like this or not, but that's how you do it in GIMP. The reason for this is that animated .gif images do not support anti-aliasing or partial transparency. The white boxes you see is it simply replacing the partially-transparent pixels with white to make them solid. If you threshold the alpha (make it only black and white), then you will not have this problem once you begin animating.
